I skipped the PC reboot part and it all worked fine.

Also in order to re-stack pre-update resources, you can just pull them via an AA table. For example, select the Ravager saddle on the Smithicator and set pull to 1000, pull the resources and Voila! The fungal wood will be restacked from all your pull sources. move new stacks where you want. Rinse. Repeat
